your GWAS needs to have some strong signals for it work well - so 10000 might not be enough if there is low signal

Ordinarily for genomic SEM you would want to include traits where the heritability Z-statistic is >4 to ensure the results are stable for modelling and that would tend to be in samples >5k ideally 10k
